Question:

How to proceed with the prayer of consultation (salat al istikhara) and when should the invocation be made before or after the final greeting?

Reply:
The consultation prayer is a sunnah and the invocation during this prayer is done after the final greeting, in accordance with what is reported in a noble prophetic hadith.

The way to do it is as follows:

-Pray two Raka'a (prayer units) as in any other supererogatory prayer, read in each Rak'a the Fatiha and some verses of the Koran,
-Then raise your hands after the final greeting and recite the following invocation which is transmitted in this regard:
Allahumma inni astakhiruka bi-3ilmika wa astaqdiruka bi-qudratika, wa as-aluka min fadlika al 3azimi

Fa-innaka taqdiru wa la aqdiru, wa ta3lamu, wa la a3lamu, wa anta 3allamu al ghuyubi, Allahumma in kunta ta3lamu anna hadha al amra (que l'on explique) Khayrun li fi dini wa ma3achi, wa cabiqati amri, fa qdurhu li, wa yassirhu li, thumma baril li fihi.

Wa in kunta ta3lamu anna hadha al amra sharrun li fi dini wa ma3achi, wa cabiqati amri, fa srithu 3anni, wa sifrini 3anhu, wa qdur li al khayra haythu kana thumma arddini bihi.

O Allah i seek your counsel by your knowledge and i seek your assistance by your power and i ask you from your  immense favor, for verily you are able while i am not, and verily, you know while i do not, and you are the knower of the unseen. O Allah, if you know this affair (mention affair here) to be good for me relation to my religion, my life and aftermath, my present and future, then decree it and faciliate it for me, and bless me with it, and if you know this affair to be ill for me concerning my religion, my life and end, my present and future, then remove it from me and remove me from it, and decree for me what is good, whatever it may be, and make me satisfied with it.

اللّهُـمَّ إِنِّـي أَسْتَخيـرُكَ بِعِاْـمِك، وَأسْتَقْـدِرُكَ بِقُـدْرَتِـك، وَأَسْـألُـكَ مِنْ فَضْـلِكَ العَظـيم

فَإِنَّـكَ تَقْـدِرُ وَلا أَقْـدِر، وَتَـعْلَـمُ وَلا أَعْلَـم، وَأَنْـتَ عَلاّمُ الغُـيوب

اللّهُـمَّ إِنْ كُنْـتَ تَعْـلَمُ أَنَّ هـذا الأمْـرَ(ويسميه بعينه من زواج أو سفر أو غيرهما) خَـيْرٌ لي في دينـي وَمَعـاشي وَعاقِـبَةِ أَمْـري، فَاقْـدُرْهُ لي وَيَسِّـرْهُ لي ثـمَّ بارِكْ لي فيـه

 وَإِنْ كُنْـتَ تَعْـلَمُ أَنَّ هـذا الأمْـرَ شَـرٌ لي في دينـي وَمَعـاشي وَعاقِـبَةِ أَمْـري، فَاصْرِفْـهُ عني وَاصْرِفْني عَنْـهُ

وَاقْـدُرْ لي الخَـيْرَ حَيْـثُ كانَ ثُـمَّ أَرْضِـني بِـه
